In addition to the obvious museums (Morgan, Met, MOMA, Guggenheim, Jewish,
etc) you might want to check with the Center for Alternative Photography,
the Camera Club of NY, and scan the listings on photography-now.com (not
the dot net one!)

Many of your best viewing will be at out of the way places in Bklyn or the
lower east side of Manhattan, but if you want to see 19th century
masterpieces (Fox Talbot, Julia Cameron, etc) you may want to call Hans P.
Kraus Jr on Park Avenue, he has more stuff than most museums.
